Tools > Settings > General > Basic Settings > User interface does not seem to help.

On my Framework 13:

Clicking Mixed, Dark and Light does not do anything.

View > Theme > Dark solves the issue.

The upgrade overwrites files in /etc/ with default configuration files. You can restore files indivually by the Timeshift snapshot you made prior to upgrading.
