NooDS looks for the highest integer scale that will fit for both and renders them side-by-side. On Vita the small one is default DS resolution of 256 x 192 and the large one is double that (512 x 384)
That becomes 768 x 384 which fits somewhat nicely in the Vita's 960 x 544 and still looks pixel perfect due to being integer scale. If you add this, people are going to complain that the 'enlarged screen' isn't big enough, but instead of listening to them, it might be good to do some sort of experimental special mode where the screen is max sized and centered
It looks best in an OLED Vita due to its screen being borderlessly set in glass, making the unused black space less noticeable
