When two notes overlay, there's no way to change their velocity separately.
If they have the same velocity, their velocity sliders are merged into one and I can only control both velocities at once.
If they have different velocity, the velocity slider gets separeted like this:
However, clicking the points merges the sliders again.
The only way around it that I found is temporarily moving the desired note, but that can be very chaotic when the project has a lot of overlaying notes.

Its just a congested control area. The selection tool will allow you to control them more granularily, but I often move them over as you have described as it often is quicker.
The selection tool has some limitations i.e #446, #879 as well which make its usage non-ideal in some instances, but we already have some enhancement requests to address those.
