Currently, as BTK has no associated paper, there is no proper way to cite it in a paper.
It seems that Github added support for citing softwares very recently, by putting a file containing the info at the root of the repo, which activates a button which can be clicked to get citation in several formats (currently only BibTeX and APA though). This may be an interesting feature for us ? Here is the doc for the citation file https://docs.github.com/en/github/creating-cloning-and-archiving-repositories/creating-a-repository-on-github/about-citation-files and an example of a repo with the feature (on the right in the About section) https://github.com/jhrmnn/deepqmc.
What do you think ? If you know another way to do this, we can also discuss it there.
