Hi, I've just recently started using the indelMaP_ASR.py and I noticed in the output all node names were labeled the same.
For example in the tree file and the sequence file
(cco_1:0.00118669,((fal_1:0.0228959,tgu_1:0.0186591)1:0.00144183,pma_1:0.0126389)1:0.00987282)ROOT;

I just found out my input tree file has the same node label so maybe that's why. So, there are no issues now.
