I wonder if it would be possible to make a post-processing script (independent of the pipeline) that allows to (re)generate bigwig files with custom parameters for deepTools bamCoverage but taking all the sample information and scaling info from the finished run. This would be very useful because sometimes we include multimapping reads, sometimes not; sometimes we would want to map the center position of the fragments, sometimes take whole coverage; sometimes make a smoothened bigwig file, and so on.
