It just came to my mind that FastQC estimates adaptor content and over-represented sequences already, do we want something more specific than this? Are the sequences you look for @simonelsasser not considered within FastQC?
We could also look for other specific sequence adaptor-content QC tools, if they exist, or find a more ad-hoc way to do this.
