The Ship of Harkinian version of Ocarina of Time has an optional setting that lets you resume your saved game from the last loading zone entrance you came through, rather than forcing you to start back at Link's House/the Temple of Time if you saved outside of a dungeon. I think it would be quite helpful if this feature could be implemented into the 3D version of the game as a gameplay setting, if possible.
EDIT: Just remembered that in Entrance Rando you can randomize Link's overworld starting points. In Ship of Harkinian, you can easily turn off the resume save anywhere enhancement at any time so that you can use the randomized starting points, especially if doing so is required for logic. For OoT3D Rando, perhaps a similar thing can be done by putting this potential setting in the options page of the in-game check tracker in case the player needs to turn it off in order to use the randomized starting points.
