Currently, if a file src/some/directory/Foo.lfis compiled and the main reactor is federated, then output appears in fed-gen/Foo/... but it should probably appear in fed-gen/some/directory/Foo.lf. This should be a simple change, but I prefer to address this separate from the notorious #1221 PR.
