This really needs to happen. If you are writing a custom CloudProvider, then the you may vary well need to define the custom Shell for the Apps it deploys. It's been more than a year, any updates if this is being considered? This is a hand and glove kinda thing - the custom App Template may be needed by the Provider Shell to ensure good operation. CloudShell supports a 'Deployed App Shell' which is likely to be developed in conjunction with the Cloud Service Provider Shell.
With in the Cloud Service Provider, I would like a way to better manage which App Templates are available.
Ideally I'd like to be able to whitelist which Shells are available to select when configuring a new app.
At a minimum, the ability to set the Default to a specific Shell (if available) would go a long way to ensure that the App gets deployed to the correct shell.
