Variables set via hooks (jq-set-var) always override variables set in a file

Once the variable is set via a hook, trying to change its value by specifying it in a file doesn't work. The reason for this is that the variables parsed from the file are always appended to a list of "overrides", which is also used by the hook functions. This is unintuitive and surprising, and ideally this behavior should be configurable.
