I see that in pairDist(), the dimnames attribute is set to NULL. This means one needs to use numeric indices to access rows/columns/entries in the matrix. Is there a reason for this? I think it would be useful to use ids as character strings for dimnames to make subsetting/extracting these entries easier.
In overlap(), there is no dimnames attribute.
