Unfortunatly, I cannot reproduce the creation of the mappability file. Using gem-mappability, I get a .wig file with variable step size variableStep chrom=CP011454.1 Gemmatimonas phototrophica strain AP64 span=2986 1 1 variableStep chrom=CP011454.1 Gemmatimonas phototrophica strain AP64 2987 0.5 variableStep chrom=CP011454.1 Gemmatimonas phototrophica strain AP64 span=23696 2988 1 variableStep chrom=CP011454.1 Gemmatimonas phototrophica strain AP64 span=20 26684 0.5
Could you provide the exact steps to reproduce your example?

I used to use the guide in https://wiki.bits.vib.be/index.php/Create_a_mappability_track to create the mappability file but I haven't checked this tool for a while. There are other researchers who may have generated the mappability files that you can use directly. For example, data and scripts at https://zenodo.org/records/5521424 seem to be useful.
