So far the project is progressing well. However, I do seem to have damaged my board while trying different pinouts (it has started to spit out a lot of unreliable values) so expect a lot more contributions to intelligent filtering and compensation for low quality ADC readings.

I am also considering using only a single ADC for reading the voltage drop as the negative battery side should be equal to ground anyway and the statistical advantages (measuring the ADC inaccuracy) are pretty small. In the process of doing this I might implement a way to determine which ADC is the most stable and using only that one.
