This has been happening for a long time that I have been unable to view the guake tray icon in mate-panel. I refreshed (i.e. removed the old bar and started afresh) but still couldn't figure out, maybe something to do with guake's plans to be gtk2 only while mate is gtk3+ ready, see https://wiki.mate-desktop.org/status:gtk3

I have explained a bit in https://bugs.debian.org/cgi-bin/bugreport.cgi?bug=877638 maybe that might help.
I have also made a sister bug in mate-desktop/mate-panel#666 so maybe something could be worked out perhaps.
