This PR introduces the following changes:
BondLists inBondList.merge()have different bond types the parameterBondListtakes precedence.PDBFiledoes give an appropriateBondType, if possible using the CCDconnect_via_distances()andconnect_via_residue_names()which may cause unexpected bonds to non-polymer residues.
