Mobius is also running into this issue on HykuUP - here is what they noticed:

Covenant says that if they remove the custom CSS adjustments that they made to compensate, the layout problems
return.

Here is Covenant's original ticket:

All of the home page templates apart from the default appear to be broken in their layout.
When applied to the site, the position of various elements does not match that shown in
the preview image. For example, in the “Neutral Repository” theme, the block containing
recent uploads, instead of appearing on the right, next to the featured works and
collections, appears on the left, below the collections. Also the recently uploaded items
appear in a single column list rather than in two columns, as illustrated. In addition,
certain elements do not take on the colors set in the Colors tab. For example, the “Go”
button on the search field gets the custom hover state color, but not the custom default
state color.
