Installation instructions

You need to have NanoJ-Core installed in order to run this - please refer back to the main landing page for instructions on how to install this from the Fiji updater :)

  • Download the NanoJ_SQUIRREL.jar file by clicking on it in the file list below
  • Open your Fiji installation folder (on mac, right click on the Fiji logo wherever you've installed it and press "Show package contents". On Windows find the folder where you installed Fiji, it's usually called Fiji.app) and go to the 'plugins' folder
  • Copy the NanoJ_SQUIRREL.jar file you just downloaded into the plugins folder. If you already installed SQUIRREL and have a file with the same name, then you can replace this old file with the new one
  • Next time you restart Fiji, you should have a menu option that says 'NanoJ SQUIRREL (no GPU)'. This will let you do error mapping without using the problematic GPU libraries.

Unfortunately this fix is currently only for the error mapping - the resolution mapping and fusion are currently still only on the GPU version. I'll aim to fix this as soon as possible.
